Application for sedimentary grain segmentation and shape analysis in electron microscopy images

Software

Tato aplikace slouží ke snadné segmentaci a analýze tvaru sedimentárního zrna ve snímcích z elektronového mikroskopu. Segmentace je prováděna výběrem regionů vymezených automatickým algoritmem watershed, v případě potřeby je možné provést korekci generovaných regionů. Výsledný 2D tvar masky zrna je analyzován prostřednictvím extrakce tzv. pattern spekter (matematická morfologie). Rozložení pattern spektra nese informaci jak o obvodové struktuře zrna, tak i o celkovém tvaru, což lze využít k číselnému hodnocení jeho zaoblenosti a kruhovosti. Masky zrn získané segmentací jsou ukládány do obrazových souborů, hodnoty pattern spekter se zapisují do souboru typu CSV.

This application performs segmentation and shape analysis of sedimentary grains captured in electron microscopy images. The segmentation is done by selection of regions obtained using watershed algorithm, a correction of generated regions is possible if needed. The resulting 2D shape is analysed via extraction of so called pattern spectra (mathematical morphology). Pattern spectra distribution holds an information about boundary grain structure as well as its overall shape, thus it can be used for roundness and circularity evaluation. Segmented masks of grains are being saved to image files, pattern spectra values are being written to CSV files.
